i've chosen to side the blackwater guy,should i kill Gutheberd in prim or should i let him just leave?
if he leaves, am i going to meet/fight him?

Once you decide which town to help, you have the kill the leader of the other. Are you going to get yourself stuck and not being able to gain the benefits that comes with siding with one or the other
