Wait. i have 2 charecters, one sided with Algragor, once i did that i could not upgrade my equipment at Remgard. Am I missing something?

Nope you are not missing anything.
You side with Algragor and complete her quests, you get the Marrowtaint but cannot upgrade equipment in Remgard. One or the other but not both.

You also get a fancy hat if you kill Algragor, that gives you a little critical hit skill boost
