The way the game is now, it seems to be based on making us live with our choices (selling off a unique drop item - in my case the venomous dagger, siding with Unzel or Vacor, siding with Prim or BWM, returning the dagger or selling it, etc). So having to keep your choices once you use your skill fits with how the game has been up to this point.
But using different save slots to try out different choices also fits with how the game is played now.
